Cygwin and MinGW/MSYS cause explorer CPU usage to spike dramatically

Whenever I am in Cygwin the CPU usage of Windows Explorer will abruptly spike to ~20% and stay there until I close close explorer, the same goes for MinGW/MSYS except that the CPU spikes to ~80%.

Can someone please enlighten to what is going on here?
EDIT: cl.exe from VS2012 also causes this spike.

Run CHKDSK

• Go to the Start button.
• In the Search box, type "cmd" (without quotes) and press Enter.
• At the command prompt, type "chkdsk /r /f" (without quotes) and press Enter.
• Restart your computer.
